I’d like to set up my portfolio so that clicking a thumbnail of an image or video pops up a player on the same page while dimming the background instead of taking you to the post page itself. Is there a way to do that?

Unfortunately this is not possible. You could however make it by adding changes into a child theme. This however involves good knowledge of WordPress, PHP, HTML and JavaScript.

You can override the portfolio shortcode template and change the PHP code to output the necessary html content and the add JavaScript to trigger it on mouseclick and etc..
