In order to make future compatible changes you should update as little as possible in the current theme files. So you rather override theme functions from a plugin or a child-theme or use the ones from the theme.

I understand this is not always possible and you might come to things which cannot be separated. But feel free to request changes in the current theme_functions.php file if they do not change the current functionality for other users, but only make your life easier to re-use or override the code.

Well, we though about using VC and it’s in our list for 2014. We’ll be implementing it into all our new themes but I cannot confirm it will be ported to our existing ones as you know yourself how much work it is. Moreover some of the content “freedom” that is possible with the current setup will not be in the VC and therefore some of the current functionality (for existing users) would become unavailable. And this is not a good thing.
