Please make sure to set which is the Shop page in WooCommerce Settings. This should fix it. Please, let us know if it did.

We recommend installing the latest WooCommerce version (2.1.3) but this should not be the reason. Make sure to test it in a “staging” (or localhost) environment first as it might cause some troubles to your current setup.

As discussed privately it seems the cause are the permalinks settings. When “Product Base” or “Product base with category” is selected the link to the “Shop page” seems to appear, otherwise not.

The breadcrumbs for woocommerce are displayed using their built in function “woocommerce_breadcrumb()”.

To further customize the behavior of this function you can view the woocommerce documentation. E.g.:
